You can remove a Crucible Passive Skill by using an Orb of Scouring on the node while with its Crucible Passive Tree open. This removes all experience points that went toward the passive. The item’s Crucible Passive Tree will remain the same, even if you deallocate all passives.

As the following example shown, Warning: Are you sure you want to unallocate this skill? All Experience towards it will be lost.

Note that open the weapon in the Crucible Forge interface(does not work in inventory). Then, use an Orb of Scouring on the node itself (make sure you don’t use it on the item).
